Under the direction of the Professor Ragoussis, the postdoctoral trainee initiates and leads research projects within the framework of the D2R project: “The Jerry Pelletier Initiative”. The initiative is a multidisciplinary project designed to bridge the knowledge and validation gap in treating rare subtypes of hard-to-treat cancers on an individual basis, and deliver innovative, personalised treatments that will improve patient outcomes. The postdoctoral trainee will work closely with other Advanced Genomic Technologies lab members and D2R project collaborators and their group members to develop and apply spatial transcriptomics technologies in cancer research.

Position Summary:

  • Run wet lab protocols for single cell and spatial transcriptomics experiments.
  • Plan the experiments, troubleshoot experimental problems when they happen.
  • Primary processing of single cell and spatial transcriptomics data, and more project-focused in-depth analysis.
  • Integrate existing single cell and spatial transcriptomics datasets, use publicly available datasets.
  • Apply existing RNA-seq analysis tools, test, install and apply new publicly available tools and versions.
  • Understand outputs generated by third generation NGS platforms (PacBio, Nanopore) and perform integrated analysis using data from established platforms.
  • Troubleshoot analysis pipeline problems as necessary to ensure operational integrity.
  • Train students on the single cell and spatial transcriptomics techniques.
  • Provide training and technical support for other members of the Technical development Team.
  • Develop training materials for the analytical pipelines suitable for more junior staff and students.
  • Participate in writing research articles.
  • Be able to work in a self-sufficient manner and formulate ideas for further developments to be discussed with the main PI.
  • Work in a team with internal and external collaborators.
  • Keep abreast of any new technical developments in the field and new software packages.

Qualifications:

  • PhD in molecular biology, computational biology, health sciences or related fields
  • Previous wet lab experience, knowledge of basic molecular biology techniques (DNA/RNA extraction, PCR, molecular cloning, etc.)
  • Experience in genomic technologies is an advantage (NGS library preparation, long read (PacBio, Nanopore) library preparation, RNA-seq, single cell RNA-seq, genome editing, etc.)
  • Demonstrated basic computer programming skills (e.g. ability to use R, Python or other programming languages for data analysis)
  • Previous experience in processing and analyzing NGS data, genome annotation or in developing sequence analysis pipelines
  • Previous experience in analyzing single cell and spatial transcriptomic data is an advantage
  • Ability to work independently, yet be a team player, in a multi-disciplinary environment
  • Excellent verbal and written communication skills
